When you push the “X” in the app, it brings up a menu to uninstall app or to remove the box. Push the uninstall app to get rid of it, not the remove box.

On the left side, next to applications click edit. Then find the one you want to delete, look to the right collumn and click remove. Then it will be completely gone.
